I assume disabling a Z-wave device would simply halt commands from Hubitat to the device in question but would not actually cause Z-wave mesh issues, correct?

Sounds like you you understand. To be clear, disabling a device on Hubitat really means disabling the driver, preventing any driver code from running (the original intent was troubleshooting suspect driver code, usually custom, without needing to actually remove the device from your system). It does not affect anything "lower" than the driver, including your Z-Wave mesh.
